It was Peter who exploded in the Dark Future which Hiro stabbed Sylar and he regenerated. Sylar didn't explode. None. - Future Hiro believes Sylar was the bomb.
+ Hiro was knocked out after stabbing Sylar. He didn't watch the explosion. (How to Stop an Exploding Man.)

+ Sylar has great control of his abilities. He wouldn't explode unintentionally.

- Sylar believed he must explode. (The Hard Part)

+ In the Five Years Gone Future, everyone believes Sylar was the bomb, but the bomb was Peter. This could happen in the other Future too.

+ It could be the reason why the explosion still occurs after Future Hiro meets Peter in the subway. (String Theory).

+ In the Five Years Gone Future, Nathan lied to protect Peter. He could do it in the other Future too.

+ In Walls, Part 1, Peter freed Niki by burning the metal door open.

The Dark Future could still happen in Season 2. None. + The dark future in Peter's dreams doesn't say exactly which time, it could still happen but not in the same way.
- Season 2 is about another subject, and Peter seems to have his power under control.

+ The Dark Future can be considered as having occurred, just via a different means, as an unstoppable virus rather than a nuclear explosion.

- The virus outbreak was prevented as Peter uses induced radioactivity to destroy all traces of the virus which caused that future.
