Elle's father is Bob. Elle said she works for "a company." Her father pulled her off an assignment. Bob is involved with the management of the Company, with the authority to pull employees off assignments. (Fight or Flight) + Elle and Bob have powers.
+ Elle's and Bob's apparent ages seem appropriate for being daughter and father.
+ Bob may have adopted Elle as his "daughter/assignment" just like Noah adopted Claire.
+ Elle appears to state that her parents got rid of her, and that Bob might have adopted her. (Four Months Ago...)
+ Bob seems to treat Elle in a somewhat fatherly way. He seems like more than a simple colleague when he says "Did you have to use the full blast on him?" and "He's not a toy, Elle." (Four Months Later)
+ In a Sneak Peak Clip for the Episode "Cautionary Tales" Bob Introduces Elle to Mohinder as his daughter.
Elle's father is Noah Bennet. None + If the Haitian was involved in Peter's relocation to Ireland, then it is likely that Mr. Bennet was also involved, and may now be attempting to collect Peter for his own purposes.
+ Based on Elle's end of the conversation, her father seems highly annoyed that she has casually killed someone, but not morally offended. Such an attitude would be in keeping with Mr. Bennet's character.
In the episode commentary for Fight or Flight, the writers are repeatedly reluctant to categorize Elle as a villain, despite her killing of Ricky. Having her associated with the morally ambiguous HRG could explain such an attitude toward the character.

- Mr. Bennet states that he and Mrs. Bennet were having trouble conceiving a child of their own before adopting Claire.

Mr. Bennet may have previously fathered a child with another woman.

- Elle implies that she works for the Company, Mr. Bennet is currently a fugitive from the Company.

Elle's biological father is not from the company. None. + The company forced Noah to adopt Claire; they could have done a similar thing to Elle.
Elle's father is Claude None + It was implied that Claude was hiding an Evolved Human from Mr. Bennet and the Company
+ Claude may have reason for wanting to find Peter.
Elle's father is an as-yet-unintroduced character None If this is true, he could be one of the two unidentified men in the group of twelve.
Elle's father is Adam Monroe. Elle's father appears to be a high member of the Company. (The Kindness of Strangers)
The other known Company founder names introduced (like Maury Parkman) seem to be pivotal to the plot of the volume.
+ If Elle's father is an as-yet-unseen character, then it makes sense that he would be the mysteriously hinted at Monroe.

+ Adam Monroe has been shown to have definite ties with Peter Petrelli. (The Line) Elle also has ties with Peter Petrelli. (Fight or Flight) If Adam is Elle's father, then that could explain why Adam had Elle looking for him.
- But Adam seems to have severed his links with the company. Adam also seems to be at friendly terms with Peter. Its a possibility that the 2 of them tried to destroy the company somewhere in the 'future'. Its a rare chance that he would send his daughter to look for Peter, and with such hostile feelings(She kills the guy who's trying to save Peter!).
- Adam seemed surprised at Peter's electricity ability; if Elle is his daughter, he would be acquainted with such a power and should anticipate Peter absorbing it; the two of them working together would likely mean Peter would have met his daughter.
Adam's suprise could be explained that he was surprised that Peter (his friend) attacked when Peter should've know that Adam was going to meet him.
- When Elle's talking to her father on the cellphone she's angry about being pulled from her assignment, a term frequently used by employees of the company. Her father must be someone who works for the company or even runs it (Bob). This eliminates Adam as candidate, since he was kept prisoner by them.
+ Adam may have wanted Peter to avoid Elle because she is his daughter and he doesn't want Peter to gain leverage over him in the future.
- In Four Months Ago..., he implies that he had a brief sexual relationship with her.

Elle's father is Liquid Man None + It is possible, that after the company captured him, his family would been investigated. Elle could be adopted just like Claire.
+ Elle could burnt her house as a result of an act of fear. she was later taken by the company.
